Abstract: Tomato (Solanumlycopersicum L., family Solanaceae) is the main vegetable crop produced in Brazil. Although grown in every stateto a greater or lesser extent, the major producers are Goiás, São Paulo and Minas Gerais states. Brazil is the eighth largest world producer, with approximately 65,000 hectares and production that affects approximately 4.2 million tons. However, one of the major obstacle to the increase in tomato production in the country have been the losses caused by a complexof viral species in genus begomovírus, transmitte dby a recently characterized complex of cryptic species of whitefly (Bemisiatabaci). This paper presents an overview of the diversity of begomovirus species between the years 2001 and 2015 in different tomato-producing regions after the invasion of exotic populations of B. tabaci. Leaf samples displaying symptoms similar to those induced by begomovirus infection were collected in the main producing areas, including all five Brazil geographic regions. All 1.016 isolates characterized showed typical New World bipartite genome, and no record of monopartite genome species. Although the two predominant viral species have been reported in all regions, there is a clear ecological regionalization, with Tomato mottle leaf curl virus most frequently occurring in warmer weather conditions and Tomato severerugose virus predominant in highland tropical and subtropical conditions. Some viruses described before the 1990s and some species causing the first reported outbreaks in tomato in Brazil after the entry of B. tabaci MEAM 1 in the country were not found in our survey, suggesting that certain species showed transient epidemic cycles and subsequently lost epidemiological importance and many probably being extinct in natural conditions. As a second part of this work, the complete genome of DNA-A component of four new typical New World begomovirus species were described: Chino del tomate Amazon virus (CdTAV), Tomato golden leaf distortion virus (ToGLDV), Tomato golden leaf spot virus (ToGLSV) and Tomato bright yellow mottle virus (ToBYMoV). We also presented four new variants of the typical malvaceousbegomovirusSida yellow net virus (SiYNV) infecting tomato, which is the first formal record of S. lycopersicum as natural host of SiYNV. Furthermore, this work includes a survey of molecular diversity of B. tabaci populations and of begomovirus species associated with this insect vector in different regions where tomato has been grown in Brazil. Sequence analysis of mitochondrial gene cytochrome oxidase 1 (mtCOI) obtained from eggs and nymphs of 62 whitefly populations collected from tomato plants infested indicated a high identity (between 99 and 100%) to the consensus sequence for MEAM 1 species populations. Other indigenous B. tabaci species already described in Neotropics were detected infesting tomato plants in all geographic regions sampled. While B. tabaci diversity infesting tomato plants has been extremely reduced, the DNA-sequencing data of the viral isolates present in infected plants indicate the association of different insect vector populations with a complex of six species of begomovirus previously described.
